Good news for all of you who are having this problem, and whose Transformer is rooted: I found an application on the Play Store that solves the issue for me and makes the experience perfect - just as it should be.
The app is called EEEpad KLSwitcher and allows to set your dock layout when a soft keyboard is selected. After a reboot it is applied and there's not much you need to think about (apart from the fact that you need root).
It made my German layout completely German, but I assume it will work just as good for every other language.
I hope that was helpful and works for everyone.
[BTW, if there is still something incorrect, go to the SwiftKey settings and set the external keyboard language to English (US) there]. -

With the latest Beta you can select a Bluetooth keyboard layout (under Settings/Advanced). I have selected German and it works great with Asus Transformer Dock.

I also have a problem on the Transformer Prime with the dock. I have English and Bulgarian layout enabled in SwiftKey Tablet X(trial version) , but when I attach the dock, I always see English letters with no way of switching to my other language. I tried a lot of different key combinations, but with no luck. Is this a bug? Because with the current version it is not working for me at all and I will not buy the app in this state.
